Southampton, who entered the match in 19th place, found themselves 2-0 ahead inside the opening 20 minutes after goals from Stuart Armstrong and Cedric Soares.
Romelu Lukaku pulled one back for United in the 33rd minute - his first United goal since September 15 - before Ander Herrera scored the equaliser six minutes later.
The remainder of the match proved an even affair, with both sides fashioning decent chances without really threatening either goalkeeper.
The result leaves United even further adrift of league leaders Manchester City - the gap between the two rivals extended to 16 points after City's earlier 3-1 win over Bournemouth.
